Background and overview
JR Freight developed EF66-100 locomotives with substantial improvements over former EF66-0 developed by JNR in order to provide additional capacity for high-speed container trains namely "Super Liner" in 1989. Eight EF66-100 locomotives were delivered to Suita depot in 1989.

Car body
They have rounded cab section featuring dogleg streamline side view. The curved surface windscreen with electric window defogger was employed. Two sealed beam headlights and taillights are horizontally fitted on the left and right side of the lower part of the front. Arrangement of the rectangular louver windows for the ventilation and the clerestories are same as former EF66-0. Since they rarely hauled high speed container flat wagons, koki10000 series, their coupler was changed from the tightlock coupler with pneumatic connecters into the ordinary automatic coupler. Their livery adopts a two-tone blue and white livery with mustard-coloured hinged doors. Air conditioners, CU43, rated at 4000cal/h were fitted where co-engine driver's seats of EF66-0 were located.

Bogies
End bogies are FD133C, and centre bogie is FD134B employing diaphragm rubber airbag secondary suspension with 550mm diameter.

Traction unit and ancillary equipments
They employ improved the rheostatic vernier control system, FCS27D, and the field control system, FCS28D, featuring improved relay and the silicon power rectifier diodes instead of the selenium rectifier. They also adopt the electromagnetic brake system applying electromagnetic controller instead electro-pneumatic feedback controller and the pressure reduction enhancer of service braking to reduce brake lag distance. Their current pickup was changed into cross-arm current pickup, PS22B.

Additional delivery
Eight additional vehicles delivered to Suita depot over the period from January 1990 until March employ rectangular headlamps and tail lamps while the former vehicles employ round lamps. They also employ improved cross-arm current pickup, PS22D, featuring electromagnetic lifting. Their livery was introduced an additional dark blue colour hemline band.
7 additional vehicles were also delivered to Hiroshima depot over the period from August 1990 until November. 5 additional vehicles were delivered to Okayama depot from February 1991 until March, and 5 from September 1991 until October.

Withdrawal
EF66-100 began to be replaced with EF210s and EF66 104 was firstly withdrawn in 2020. Now 1st batches' EF66-100 locomotives had been completely withdrawn in 2023.
